Meanwhile, in the shattered world of Cittàgazze, Will, now the bearer of the Subtle Knife, resists the angels Balthamos and Baruch, who urge him to join Lord Asriel's grand rebellion. His sole purpose is to find Lyra, a quest that takes precedence over any cosmic war.

The formidable Magisterium, having learned of a prophecy naming Lyra as a second Eve, believes her existence threatens their dominion and dispatches forces, including the zealous Father Gomez, to eliminate her. Father Gomez is set to follow Mary Malone, an ex-nun and scientist whose path is destined to intersect with Lyra's. Dr. Malone, in her own journey, finds herself in a world inhabited by the mulefa, sentient creatures with unique perceptions, and constructs an amber spyglass, a device that allows her to perceive the dwindling, life-giving substance known as Dust. She begins to understand the profound connection between Dust, consciousness, and the very fabric of existence.

Will, guided by his unwavering resolve, eventually locates Lyra in the cave, but their escape is fraught with danger. The Subtle Knife, a blade capable of severing the very fabric of reality, shatters in a moment of distraction caused by Mrs. Coulter. Fortunately, the armored bear-king Iorek Byrnison, a staunch ally, skillfully repairs the ancient weapon, allowing Will and Lyra to continue their perilous journey. Their path leads them into the Land of the Dead, a desolate realm where the souls of the deceased are tormented by harpies. Here, Lyra and Will make a profound bargain with the harpies: true stories of lives lived in exchange for safe passage for the dead. This act allows countless souls, including Roger's, to finally dissolve peacefully into the universe, their atoms rejoining the cosmos.

As Lyra and Will navigate their own intertwined destinies, the cosmic war rages between Lord Asriel's forces, allied with witches, rebel angels, and other beings from across the multiverse, and the tyrannical armies of the Authority, led by the formidable Archangel Metatron. Mrs. Coulter, a figure of complex loyalties, infiltrates the Authority's citadel, orchestrating a cunning betrayal of Metatron. In a cataclysmic confrontation, Asriel, Mrs. Coulter, and Metatron are all consumed by an abyss, bringing an end to their titanic struggle. Lyra and Will, in the midst of this chaos, discover the Authority himself, ancient and feeble, imprisoned within a crystal litter. Upon his release, he dissolves into the wind, a powerless, forgotten entity.

Escaping to the mulefa world, Lyra and Will find Mary Malone, who shares her revelations about love and consciousness, deepening their understanding of their own burgeoning feelings. In this vibrant new world, they experience their first tender moments of love, a profound connection that transcends their individual origins. Yet, a harsh truth emerges: to prevent the continued escape of Dust and the creation of spectres, all windows between worlds must be sealed, save for the one leading from the Land of the Dead. This revelation means Lyra and Will, each belonging to their own universe, can never truly be together.

With heavy hearts, Lyra and Will accept their fate. They make a solemn promise to meet each Midsummer's Day on a specific bench in their respective Oxford Botanic Gardens, a silent testament to their enduring love across the impossible divide. Will, in a final act of closure, shatters the Subtle Knife, ensuring no more dangerous portals can be opened. Lyra, though she loses her intuitive ability to read the alethiometer, resolves to study it academically, dedicating herself to building the Republic of Heaven in her own world, a future shaped by understanding and freedom.
